No it won't. Still have few PC at home running Win8.1 Pro 64bit (mostly HTPCs) and DDU perfectly cleans GPU drivers on every single one of these when I'm switching from older driver to newer one. I'm not oftenly changing drivers on those PCs tho, maybe once or twice per year, last time it was almost 2 months ago when I've updated GPU drivers on these PCs from 442.74 WHQL to 466.47 WHQL. Everything went smooth with DDU on these PCs, God knows how many times I've used DDU and never got into trouble DDU-ing GPU drivers :p
